It is fine to take a ferry from HKIA to Shekou because Shekou is really an eligible point of entry when traveling on 240 hour visa free transit. From Shekou you can immediately (or the day after if the last ferry from Shekou to Jiuzhou has already departed and I think that the last one departs at 21:00) take a ferry to Zhuhai, but not to Gongbei port because Gongbei port is not a sea port, but a land port. You will, actually, take a ferry from Shekou to Jiuzhou port in Zhuhai. This is allowed when you travel on 240 hour visa free transit and this is a domestic journey. OInj order to be eligible for 240 hour visa free transit, you cannot return directly to Hong Kong since you have arrived to mainland China from there, so your next stop before Hong Kong will be Macau. Here we have a "tiny" problem because even before you depart toward mainland China from Hong Kong airport, you will have to have a ticket in your hand as a proof that you will really travel from mainland China to Macau. The main problem here is that there are no ferries from Zhuhai to Macau that you can buy online, but you will have to buy Shekou to Macau ferry ticket. Consequently, you will have to take a ferry from Zhuhai to Shekou and then travel from Shekou to Macau in order to finally take a ferry from Macau to Hong Kong. It is complicated, it is a bit of a hassle, but this is the only solution in your case how to travel to Zhuhai visa free. If you want to simplify the situation, probably the best way to accomplish your visit to Zhuhai would be to transfer yourselves from HKIA to Zhuhai by bus and you will apply for Zhuhai 3 day visa on arrival at HZMB bridge. This is a very practical visa that costs just 130 CNY, but it is true that it limits you to Zhuhai city limits only. When your visit to Zhuhai is done, you can travel to Hong Kong by ferry from Jiuzhou port or via Macau.
