You can apply for HK visa from the China embassy in there. If you have Mainland Travel Permit for Taiwan Residents, you don't need to apply for visa for mainland China.

If you have a Taiwan passport without a personal ID number, then you need a Chinese Travel Document and a HK entry permit from a Chinese consulate or embassy. If your Taiwanese passport has your personal ID number on it, you can complete the Pre-arrival Registration online and enter HK with the printout and your passport.
