My wife is a Taiwan National. We are transiting through Beijing on our way to Taiwan. Does she need a visa to enter mainland China?

No, she does not need it. If she is in Taiwan, she need to apply for a mainland travel permit for Taiwan residents. If she is abroad, she need to apply for a China entry permit from the PRC embassy or consulate.
