Unfortunately, it is impossible to have two concurrent visas in your passport. Consequently, when you travel from Hong Kong to Shenzhen (mainland China) the immigration will use your second entry and your visa will be a used one.
If your citizenship belongs to 57 (or 59 since recently) countries that are eligible for 240 hour visa free transit, you can use this option that allows you to travel, stay, explore mainland China for 10 days visa free. In this case, you can save your second entry for your future visit. If you are interested, you can take a ferry from Hong Kong to Macau and as soon as you enter Macau you can take a ferry to Shenzhen (Shekou port). After your stay in Shenzhen or in some other mainland Chinese areas, you will return to Hong Kong by taking a direct train to Hong Kong West Kowloon station. You should be aware that you will have to buy your exit train ticket before you depart from Macau toward Shenzhen.
Like this you will have eligible itinerary that has its essence in the segment: Macau -> mainland China (Shenzhen) -> Hong Kong. It is important to be ready and vigilant all the time and to tell to the immigration that you will use 240 hour visa free transit and not your second entry in order to preserve that entry for some future time/occasion.
