At the time being, you cannot do that by taking a train from Hong Kong to Shenzhen. There are some very serious announcements that something like this will be possible soon, but it is better to play a safe card and to take a ferry from Hong Kong to Shenzhen port of Shekou.
Now, if you intend to stay in Shenzhen only, I do not recommend relying on 144 hour visa free transit, but on a Shenzhen 5 days visa on arrival that has very affordable price of 130 CNY. After a 5 days stay you do not have to travel to Macau if Macau is not your destination of choice, but you can return directly to Hong Kong and this time you can take a train from a station in Shenzhen directly to Hong Kong West Kowloon train station. Also, you can proceed to Macau by ferry from Shenzhen to Macau if you wish so.
If you decide to rely on 144 hour visa free transit, you will also take a boat from Hong Kong to Shenzhen port of Shekou. Before departing from Hong Kong you will also buy your ferry ticket from Shekou or any other convenient port in Guangdong province to Macau. 144 hour visa free transit allows you travel within the entire Guangdong province. So, you will print out that ticket for Macau and have it at hand ready to be presented to relevant authorities as a proof of of your transit intentions. Also, you should understand that you will have to take exactly that ferry you have bought in advance.
As you can see, 5 days Shenzhen VOA offers you flexibility to leave Shenzhen whenever you want and also directly back to Hong Kong and 144 hour visa free transit offers you much wider area you can travel and explore. You will decide, but keep in mind that you should arrive at Shekou in Shenzhen at opening hours of Shekou visa office: 9:00 - 13:00 & 14:30 - 16:30. Have a nice trip.
