We are US CitizensWe will be flying into Shanghai from US and then leaving on a 5 day cruise to JapanWe will return to Shanghai at the end of the CruiseWe will then fly out of Shanghai to USDo we need a Visa? or will the 144hr visa free transit cover this?

No, you don't need a visa. You will be covered by the 144-hour visa free transit. Actually, you will get two of it, one for the route US - Shanghai - Japan and the other for Japan - Shanghai - US. Just make sure you don't have any other stopovers in mainland China before and after Shanghai.
