You can do this, but there are several details that have to be emphasized.
Before your travel from Australia to Shenzhen you will have to book your ferry ticket from Shenzhen Shekou port to Hong Kong online in advance through CKS - Chu Kong Passenger Transport company website. You will receive an e-confirmation and you will print it out. Of course, you will have to take this printout with you as a proof of your transit. Also, you will use this printout to collect your real paper ticket at Shekou terminal. You have to know that you will have to take exactly that ferry you have bought your ticket for.
Having the mentioned e-confirmation for your trip from Shenzhen to Hong Kong will determine you as an eligible person for 144 hour visa free transit. Anyway, you should be aware that you will have to stay in Shenzhen for at least 24 hours and 1 minute before you depart for Hong Kong. Shenzhen airport is not eligible for 24 hour visa free transit if your next destinations are Hong Kong or Macau. You have to use 144 hour visa free transit instead and it means that your ferry from Shekou port has to depart at least 24 hours and 1 minute after your scheduled arrival by plane to Shenzhen airport! This is extremely important detail.
After your stay in Shenzhen and after that in Hong Kong, you will return back to Shenzhen preferably through Lo Wu / Luohu border crossing where you will obtain a 5 day Shenzhen visa on arrival to be allowed to stay in Shenzhen and to take your flight back to Australia. The price for a Shenzhen VOA is 168 CNY for Australian citizen. The reason why will you have to obtain a Shenzhen VOA is in the fact that your 144 hour visa free transit terminates at the moment when you embark the ferry in Shekou for Hong Kong.
