About:S-101

We are US citizens flying from US to Shanghai, China.

There we will board a cruise ship and travel to these ports: Busan, South Korea; Kagoshima, Japan; Huallen, Taiwan; Kaohsiung, Taiwan; Hong Kong, China; Nha Thang, Vietnam; Ho Chi Minh City, Vietnam; Bangkok, Thailand; Ko Samui, Thailand; Singapore. Once we disembark in Singapore we are staying 3 days before flying back to the US. Dates of travel are May 2, 2020 thru May 21, 2020. The ship will secure a Visa for Vietnam. My question is do we qualify for the 144 Hr free Visa for SH and Hong Kong?

You mean your itinerary is US-SH-South Korea? If yes, you are eligible for the 144-hour free visa transit in Shanghai. What's more, you don't need a visa to transit in Hong Kong.
