About:Transfer in T3 of Beijing Capital Airport

I to D - 1.5h stopover at PEK

We arrive at pek with an international flight from Amsterdam and are continuing to manilla (fillipines) with an other stopover at Can (baiyun) all with CZ airline, what is the thing to do as we will be leaving the country again.

Do we pick up the bags? And where do we check them back in again and is 1,5h even enough to do so?

Well, you need to pick up your luggage at the airport. But I think your time is a little rushing, you may change your next flight, just in case.
