2. In Shanghai and Kunming do I have to collect my baggage and recheck them in.

The 144-hour-visa-free should not work for this trip, but you may try for the 24 hours direct transit visa free policy. With this policy, you cannot walk out the airport unless you apply a temporary stay permit at the airport. As for the luggage, it should be OK for your transfer in Shanggai. However, in Kunming, you may need to collect them by yourself since the airlines do not offer direct luggage transfer for Kathmandu route.

Thank you for your response.
If I have to collect my baggage and recheck them in Kunming do I need to go through immigration and would this require a transit visa, or will the immigration authority stamp my passport for 24 hour permit.

You should got stamp in Shanghai after your arrival. Visa issues will not matter for your Shanghai-Kunming trip since this one was considered a domestic trip in China. The immigration check will be involved during your last trip from Kunming to Kathmandu.
