Andrew, trust me, it is all easier than you think. There are no agencies that can assist because everything is performed at the border crossing in person and without any step done ahead of your arrival there. Here is what will you do:
1. Take MTR suburban East Rail Line from the center of Hong Kong to Lo Wu.
2. The last train stop is literally few steps away from Lo Wu border crossing facility. Here you will perform Hong Kong exit formalities and exit the facility to walk (very short) to Luohu, mainland Chinese border crossing facility.
3. When you enter Luohu facility you will first look after visa office, so do not go to the immigration without previously visiting visa office.
4. At visa office you will take a photo at self service photo machines, fill out a form and pay 130 CNY by your non-Chinese bank card or in mainland Chinese cash (a card is preferred).
5. You will write down that you will go just for a day visit to Shenzhen and consequently you do not have to write down the name of your hotel, address in Shenzhen or similar.
6. The entire process will take up to 45 minutes and then you will proceed to the immigration. You will clear the immigration and as soon as you exit Luohu border crossing facility you will see the Shenzhen metro line that will take you to the center of the city.
7. You can enjoy your visit and when your visit is over you will simply return to Hong Kong. When exiting you can use any border crossing and any mean of transport, high speed train included.
You will not be turned down just because of the day trip because a very short tourist visit is perfectly acceptable. You will be fine and you will enjoy a day trip to Shenzhen. Have a nice visit to Shenzhen.
