Can I just stay in HKIA instead and what to do there while waiting for my flight? Any suggestions?

My check out time in my hotel is at 12 noon and my flight back to Manila is at 9 pm.

Yes, you can stay at the airport and wait for your flight. You may go shopping at the duty-free shops, have some food and drinks, or have a rest in the lounge. ;)
