About:Transfer in T3 of Beijing Capital Airport

I'm flying in from JFK (New York), landing in Beijing Capital Airport in T1.

And flying out of T3 only 1 hour 40 minutes later To HND (Tokyo). Do I need to worry about picking up my luggage and checking it back in, and going through security?

It's international to international transfer. You don't need to pick-up the luggage. And generally speaking, your stopover is enough. The correct transfer procedures are the following:
Flight Arrival - Transfer Procedures - Stamped on the Boarding Pass - Security Check - Custom Inspection - Waiting & Boarding
