About:China Visa on Arrival

We are travelling from UK to Hong Kong then flying to Beijing for a few days and back to Hong Kong.

Are we eligible for a 72 hour free transit visa although we've travelled via Hong Kong?

Since you are travelling from HK to Beijing and then back to HK, you can't enjoy the 72h free transit policy. If you want to use it, you can choose only one stopover in the above route.
