Does your cruise stop in any city of China mainland before entering HK? Your issue is a little bit confused for me.

In general, if yours from the ship is a single entry one, it will be invalid for your flight from HK to Beijing for a short visit. You need to apply for a new single entry Tourist L for your visiting to Beijing.
