Can you please tell me specifically where I can get my visa (which agencies)?

Hi, I am in Japan and I went to a travel agency to apply for it (I'm an American passport holder), but they said I have to go to the embassy so I found this website. In turn, this website says I need to go to an agency for application.

So, you are a resident in Japan, right? i don't think any travel agency will refuse to deal if you are qualified to apply through them. So you are advised to visit the Embassy or consulate directly for application.
