How should I apply for tourist L for China from Japan ? if through a travel agency then where can find a list of travel agencies enlisted with Chinese embassy?

Temporary visitors in Japan are required to apply in person from Chinese embassy or consulate. And only residents (with long-term visa) need to apply through a travel agency. About the appointed travel agencies, you may have to contact the embassy/consulate for details.
