Your itinerary is eligible for Shenzhen 5 day visa on arrival and it will be granted to you because you are arriving at the time when the visa office still accepts the applications (deadline for applications is 22:00, so you have enough time). You should not worry about it. The price of VOA is 130 CNY and you can pay it with your bank card (debit or credit). When you are done with your stay in Shenzhen you can travel to Hong Kong by taking any border crossing and any mean of transport, high speed train included (Futian station being the most convenient).
Just for the explanation, I will tell you that your itinerary is not eligible for 240 hour visa free transit because when arriving from HKIA Skypier you are treated as if you were arriving from Hong Kong and not from your original departure point. As you can see, since you are arriving from Hong Kong, you cannot proceed to Hong Kong after that on 240 hour visa free transit because the latter requires that the immediate points before and after mainland China are located in two different countries or eligible territories (eligible territories are Hong Kong, Taiwan and Macau). In your case, the mainland Chinese authorities would consider your itinerary as Hong Kong - mainland China - Hong Kong and that is not eligible.
