About:240-Hour Visa-Free Transit

Is this possible?

I have a US passport. I arrive in Hong Kong, and then take the ferry from HK airport to Guangzhou. I will spend 2 nights in Guangzhou. Then I will fly from Guangzhou to Kota Kinabalu in Malaysia. Is this okay to do?

Unfortunately, you cannot do that because the only two porta eligible for entry into mainland China under 240 hour visa free transit (in Guangdong province) are Nansha (located south from Guangzhou) and Shekou (located in Shenzhen). Currently there is only a ferry from HKIA Skypier to Shekou. So, you can take a ferry to mainland China directly from Skypier, but to Shekou only. When you arrive in Shekou you can proceed to Guangzhou. The rest of your plan is perfectly fine. Just change this detail regarding the arrival port and you will be eligible for 240 hour visa free transit.
