You have to start from the very basic rule of 240 hour visa free transit and that rule clearly states that the immediate points before and after mainland China have to be in two different countries or eligible territories. Eligible territories are Hong Kong, Taiwan and Macau. So, you can fly Brunei - mainland China - Singapore or Indonesia - mainland China - Singapore or Hong Kong - mainland China - Indonesia. However, you cannot fly Singapore - mainland China - Singapore. As you can see the airport just before China has to be in different country from the airport you will use just after China. Please, have that detail in mind that only the immediate points, before and after China matter. For example, you have mentioned Brunei to Shanghai. That would be fine, but the problem is in the fact that there are no direct flights between those two places. In other words, if flying from Brunei to Shanghai you will have to fly via some other country or territory. This is fine, for example Brunei - Hong Kong - Shanghai, but when returning back, you cannot go through Hong Kong again. If you have used Hong Kong, you can use Sinagpore, for example, so your total itinerary could look like: Brunei - Hong Kong - Shanghai - Singapore - Brunei As you can see, it is important that before and after Shanghai you have airports in two different countries or eligible territories.
