Canadian citizen in Hong Kong, planning to visit Shenzhen

Will I have any problems obtaining the VOA in Shenzhen as a Canadian passport holder coming from Hong Kong? I also have a HK ID , could I use it instead to get the VOA?

There is no problem. You will use your Canadian passport because you cannot use HK ID as a replacement. In other words, you will apply for a 5 days Shenzhen VOA as a Canadian citizen, although you can present your HK ID in the process. The price is 130 CNY, payable by card, and you are recommended to arrive at the border crossing in the earlier hours in order to avoid the longer queues.
