In my opinion, by far the best way is to take the first morning ferry from Hong Kong to Shekou port in Shenzhen in order to beat the queues that could be very long and time consuming at Lo Wu (Luohu) border crossing. You can take even one of later ferries, but you should keep on mind the opening hours of Shekou visa office: 9:00 - 13:00 & 14:30 - 16:30. If you decide to take Lo Wu (Luohu) border crossing, I strongly advise you to arrive there even before the opening of visa office because you can easily spend there several hours waiting for your visa to be processed.
Very good detail in the entire process is that currently the visa on arrival fee is flat for all citizenship and it stands at 130 CNY. You should just bring your passport and fill out the form upon your application at the visa office. Local officer will take a photo of you and after a short processing time you will get a visa and proceed toward your destination points in Shenzhen.
