Just to add some details...
As I have already written, you can leave Shenzhen toward Hong Kong, being it HKIA or a city itself by ferry, only if you are traveling on 144 hour visa free transit. So, there has to be a gap of at least 24 hour and 1 minute between your scheduled arrival by plane and your scheduled departure by ferry. Please, have in mind that to take a ferry to HKIA is allowed only to those who have an onward flight ticket from HKIA to some other country. Also, if you take a ferry from Shenzhen, your itinerary will be:
Philippines - Shenzhen - Hong Kong
As Louise has mentioned, if you intend to do this, you will have to book a ticket for a ferry through CKS - Chu Kong Passenger transport company website. After a booking, you will receive an e-confirmation that you will print out and bring this printout with you. Best departure port from Shenzhen is Shekou port and not Shenzhen airport Fuyong port.
Also, you are allowed to return back to Shenzhen from Hong Kong by ferry or overland, but only by applying and obtaining a Shenzhen VOA. Please, have in mind that the price for a Shenzhen VOA for US citizens is 956 CNY. Also, if taking a ferry, you can only take a ferry to Shenzhen Shekou port where there is a VOA facility, but take care of the opening hours of the facility: 9:00 - 13:00 & 14:30 - 17:00.
One more detail. When staying on 144 hour visa free transit, you are allowed to travel throughout Guangdong province, but on Shenzhen VOA, you can stay only within Shenzhen city limits. You are allowed to take a flight from Shenzhen to some other country, but you should take care that this flight doesn't have any additional landing within mainland China.
