No, unfortunately, you cannot. Shenzhen VOA is reserved only for those arriving overland or by ferry from Hong Kong or Macau.
Anyway, you can easily bypass the visa by using 144 hour visa free transit if you want.
To be eligible for 144 hour visa free transit, you will book your ferry ticket from Shenzhen Shekou ferry terminal for Hong Kong, but not for Hong Kong airport, but for Hong Kong Macau ferry terminal. So, your itinerary will be, for example:
Taipei - Shenzhen - Hong Kong
You will book your ferry ticket through CKS - Chu Kong Passenger transport company website and after a booking, you will receive an e-confirmation with your name on it. You will print out this e-confirmation and you will bring it with you. Also, you will declare at check-in in Taipei that you will travel to Hong Kong via Shenzhen using 144 hour visa free transit.
Upon arrival in Shenzhen, you will approach 144 hour visa free transit counter where you will fill out a blue form. After a short time, you will get a sticker in your passport and be allowed to exit the airport. When you travel on 144 hour visa free transit, you are allowed to travel throughout the entire Guangdong province and not only within Shenzhen city limits.
