About:240-Hour Visa-Free Transit

Newark->Shanghai->Shenzhen->Seoul->Los Angelas

Does the 144 hour visa program work if there is a transfer in a Chinese city that is not the final destination. I would have a 2 hour layover in Shanghai... Would that make me ineligible for the 144 hour visa free transit program?

It will not. You need a visa if flying with an additional stop in Mainland China to Shenzhen or Guangzhou (both allow you to stay in the entire province for 144 hours so JFK-CAN and SZX-ICN is allowed by immigration).
