Joao, you have to be very careful with the planning of your entire itinerary.
As you have mentioned, you have just a single entry visa, but you would like to see Macau and Guilin after your 3 day stay in Shanghai.
The first and the most important detail is that your Chinese visa will expire in the moment of your exit from Zhuhai to Macau. In other words, you will not be able to return to Zhuhai without a Zhuhai visa on arrival that you can obtain at the border crossing. Anyway, the problem with this visa is in the fact that it limits you to just Zhuhai city limits. You are not allowed to go to Guilin.
In my opinion, you best option would be to visit Guilin first by taking a high speed train or a plane from Shanghai to Guilin.
After Guilin you can take a high speed train directly to Zhuhai. You can exit Zhuhai to Macau and explore the city. You can also return to Zhuhai for overnight by obtaining a Zhuhai VOA that you will have to pay 168 CNY. After that, you can return back to Macau the next day.
In the end, assuming that you will return to Europe by using your flight from Shanghai, you can depart from Macau via Shanghai to Europe because such an itinerary is visa free and even more, you can enjoy 144 hour visa free transit in Shanghai area.
