You can get 144 hour visa free transit for your itinerary:
Taiwan - Shenzhen - Hong Kong
Anyway, to be allowed to enjoy 144 hour visa free transit, you have to stay in Shenzhen area for at least 24 hours and 1 minute. In other words, if your flight from Taiwan arrives in Shenzhen at 13:00 (scheduled and not real time), you are allowed to depart from Shenzhen by ferry from Shenzhen Shekou port at 13:10 the next day.
Please, keep in mind that you have to book your ferry ticket online in advance, before your flight from Taiwan and you have to print out the e-confirmation that you will receive. This e-confirmation will be your proof that you will be really in transit to Hong Kong. You will book your ticket through Chu Kong Passenger Transport company website.
