Is this an OK route for Shanghai visa-free transit?

I have an Australian Passport.
Sydney > Shanghai (2 days stay) > Tokyo

Your itinerary is definitely eligible for 144 hour visa free transit. You should just take care that your flights don't have any additional landing within mainland China.
