Tokyo-Seoul-Shanghai-Taipei-Hong Kong

I am a US citizen and am planning to take the above flights after taking a cruise in Japan.
Am I eligible for visa free entry (or 144 hour visa facility) with the above itinerary and for spending 4 nights in Shanghai?

Of course, you are. The main part that decides whether you are eligible or not is:

Seoul - Shanghai - Taipei and this part, assuming that you don't have some other stop between them, is perfectly eligible for 144 hour visa free transit in Shanghai area.

Please, just use correct terminology and that is 144 hour visa free transit.
