Part one:
Jack, your itinerary is definitely eligible for 144 hour visa free transit. Here is what you should do:
1. You will book or have already booked your plane ticket from Sydney to Shanghai, but without any additional landing within mainland China and Hong Kong
2. You will book, you can do it on this website, the train tickets as you have mentioned in your post. Again, be careful and choose Shanghai (without any addition) as your departure point and Hong Kong Hung Hom as your arrival point. This is the train Z99B. You are right when you say that your real, paper ticket will be sent to the hotel of your choice and you will receive an e-confirmation that is a valid document for all the authorities concerned with the process.
3. Upon your check-in in Australia, you will declare that you are traveling to Hong Kong via Shanghai using 144 hour visa free transit. You will present your tickets and an e-confirmation in hard copy. Here you can expect that check-in staff show some lack of knowledge because they are not used to see train tickets as a valid proof for this visa free transit option. Anyway, they will consult Timatic and there they will see that your itinerary is perfectly eligible. You will receive your boarding pass and that's it.
