David, unfortunately this is not possible. The only train that is eligible for 144 hours visa free transit is a through train departing from Beijing West station to Hung Hom station in Hong Kong. Mongolia bound trains are not eligible for this purpose.
By the way, you are mentioning a transit visa... Do you already have that visa or you imply that you will have (receive) one when 144 hours visa free transit will be granted to you? In case that you already have one, you are free to use it for that purpose, but in case that you don't have one and I think that this is the case, you have to know that you don't receive any kind of (transit) visa when traveling on 144 hours visa free transit. When traveling on 144 hours visa free transit, you have to have an eligible itinerary and you are just allowed to perform precisely that journey without a visa. You don't receive any kind of visa in reality.
For example, if you intend to travel from Prague to Mongolia, your eligible journey would be:
Prague - Beijing - Ulaanbaatar
Of course, both segments by plane. Another eligible itinerary, this time with train segment is:
Prague - Beijing - Hong Kong.
The first segment by plane and the second one by train.
You should plan your itinerary to be eligible and one of the prerequisites is definitely a minimum of stay for at least of 25 hours, or to be precise, 24 hours and 1 minute.
