2-hour Stopover in Beijing

I may have to have a 2 hour stopover in Beijing before travelling from London - Shanghai - Tokyo.

Am I right in thinking that will not affect my transit visa in Shanghai?

If you already have a transit visa then you can have two or more stops providing that you will depart China by the end of your permitted duration of stay.

If you are talking about the visa-free transit, then the maximum time you can spend in China (including SH obviously) is now limited to 24 hours because of your stop in Beijing. If your intention is to visit SH for more than 24 hours, you will need a transit visa.

Yes, our main trip is to Shanghai for two nights with the free 144 hour visa. So even with a two hour stopover in Beijing (without leaving the airport) we will be limited to 24 hours?
