Unfortunately the stopover matters. Both 24 and 240 hour visa free transit schemes clearly require that the immediate (the accent is on immediate) points before and after mainland China are located in two different countries or eligible territories (eligible territories are Hong Kong, Taiwan and Macau). As you can see, both of your immediate points are located in just one eligible territory - Hong Kong. This is considered to be a round trip and not a transit regardless of the fact that you will be in Hong Kong just during a short layover. The best solution for such a situation is to introduce Macau into the equation. In other words, you can take a ferry from Hong Kong to Macau and from Macau immediately from Macau to Shekou in Shenzhen. Unfortunately, there is no a ferry from Macau to Nansha in Guangzhou that is eligible for entry into mainland China under 240 hour visa free transit. Also, it is important that your time spent in mainland China, calculated from your scheduled arrival until your scheduled departure is longer than 24 hours for at least a minute in order to make you eligible for 240 hour visa free transit. Travel on 24 hour visa free transit is not recommended. So, count on introducing Macau in your travel plan and also a stay in mainland China longer than 24 hours in order to be eligible for 240 hour visa free transit. Like this you will be able to take a flight to Canada via Hong Kong with absolute peace of mind. I know this is not exactly ideal travel option, but it is doable.
