About:72-Hour Visa-Free Transit

I need to be first 3 days in Beijing and then 3 days in Shanghai. Can I use the transit visum ?

I could travel via two options:
option 1: I could travel: Netherlands-Beijing-Shanghai-Seoul-Netherlands
Option 2: the travel could be: Netherlands-Beijing-Seoul-Shanghai-Netherlands
Option 3: the travel could be : Netherlands-Beijing-Seoul-Shanghai-Seoul-Netherlands.

The easiest would be if the transit visum would apply for option 1. Could that be the case ? If not would option 2 work (and request a new transit visum in Shanghai) or do I need to use option 3 ?

Visa-free Transit is not a visa. The only way the 144-hour transit will work is your 2nd option. For option 1 you need a single-entry tourist visa and option 3 will require a double-entry tourist visa
