Hi, do I need to get a transit visa if my flight is from manila to beijing then connecting to kiev?

No, if your layover time in Beijing is within 24 hours.

My layover is only 3 hrs, so if I am not required to get a transit visa, do I need to get any permit? And where will I get it?

You can apply for 24h twov in there. Apply for 24-hour visa-free entry permit in 4 steps:
Fill an Arrival/Departure Card at the border inspection counter
Get the temporary entry permit stamp or sticker
Claim the luggage (if needed)
Go through the customs
