About:72-Hour Visa-Free Transit

US -> Taiwan ->Shanghai -> US

I'm planning on flying from the US to Taipei on Oct 30 and arrive in Taipei on Oct 31.
On Either Nov 2 or 3, I will travel with a coworker from Taiwan to his home in Shanghai.
I will then leave on Nov 5 from Shanghai and will connect to my United flight in Beijing and head back to the US.

This might be all on one ticket or I may book it with the inbound and outbound on one ticket and then the Taiwan-Shanghai leg on a separate ticket.

Can I use the 72 hour pass for either option?

Arrival in Beijing does not allow travel through Shanghai and vice versa. You need a visa to travel this way. Its one or the other but not both.
