About:144-Hour Visa-Free Transit

Going from US to Shanghai to Japan...

My flight from US to Shanghai has a stop in Tokyo. Does this count as my country of origin for the transit visa?
Would this stop make the trip not show as US-Shanghai-Japan?

If you mean your route is US-Japan-Shanghai-Japan, then it won't be eligible for transit without visa.
