About:144-Hour Visa-Free Transit

Flight from Melbourne to Shanghai then Hong Kong

My question is we have book to go to Shanghai from Melbourne for 3 days then to Hong Kong for 4 days then back to Melbourne.
Is there a problem changing planes in Hong Kong on the way over as Cathay Pacific do not fly direct to Shanghai. Change over time is 30 minutes at HK airport.

It is a problem, and you need a visa. Hong Kong - Shanghai - Hong Kong is not a transit.
