Hi. South African passport holder layover is 2hours? Will I need to apply for a visa?

If so, you will eligible for the 24 hour direct transit in Shanghai in both directions. No visa is required for that. Nice trip!

My layovers are in different cities of China, 1st one is in Beijing and on the way back in Shanghai. Does it still apply? No entry permit needed?

Yes, both of your trips qualify for the policy. No need to apply for a visa then.
