About:China Visa Exemption

I'm traveling from Sydney to Shenzhen with a 3.5 hr stop over

then from Shenzhen to Wuhan with a 3 hr stop over before flying to Rome. On the return leg I fly from Rome to Wuhan with a 6 hr stop over and then from Wuhan to Shenzhen with a 5hr stop over before flying from Shenzhen to Sydney.
Do I need a double entry visa transiting through China on two occasions?

Correct. That is because Shenzhen does not currently allow TWOV (they cancelled it at some point last year).
