Could I use this 144 day Visa if I enter by Guangzhou airport and leave China by Rail to Hong Kong and from Hong Kong Fly to Manila?

You mean the 144h free transit in Guangdong? In principle, as long as you don't leave Guangdong during the six days, you can use the 144hrs free transit.
