About:240-Hour Visa-Free Transit

Japan-Hong Kong-Shanghai-Japan

Would I be able to use this itenerary with the 144 hour travel visa? Or do I need to visit Shanghai then Hong Kong?

Charlene, yes, you can enjoy the 144 hour free transit in Shanghai if you travel like that and stay there for not exceeding 144 days.
