David, if you want to enjoy the 72 hour free transit, you need to travel in and out by flights; your travel route should be USA-Beijing (72 hours)-a third country or region.

We are flying NRT - PEK - BKK. We have 20 hours in Beijing.
Also, we are later flying SIN - HKG - PVG - HKG - SFO, with 2 days in Shanghai. I hope the stop in HKG on the way into and out of PVG doesn't count.

You must get a visa for your return trip then, since HKG-PVG-HKG is not considered as transit.

We are not staying in HKG, we just have a 3.5 hour connection on the way to PVG from SIN, and a longer connection on the way back to SFO.

Doesn't matter, Chinese immigration will still see your travel as HKG-PVG-HKG. You will be prevented from boarding by the airline anyway.

I just talked to the office at the PVG airport, and they confirmed that just having a connection in HKG both directions prevent getting a 72 hour free transit.
