About:Beijing Capital International Airport

Flying on Hawaiian Air into Capital Airport than transferring onto Air China to Shenzhen Airport.

Do we have to clear customs at both airports?

Well, it's international to domestic transfer both in T3. You don't need to clear customs at two airports. However, it's necessary in the Capital Airport. By the way, the procedures are the following:
1: Inspection & Quarantine, Exit and Entry Frontier Inspection
2: Baggage Claim
3: Customs Inspection
4: Going through Transfer Formalities
5: Security check
6: Waiting & Boarding
