About:Changsha Huanghua International Airport

I am going from Shanghai to Kuala Lumpur by China Southern Airlines.

There will be a stop over at Changsha airport for 2 hr or so. I have a question that whether we will have to pass through immigration at CS or Shanghai?
Further, we will have to collect our luggage at CS and re checked in for Kuala Lumpur?

You don't need to pass through the immigration at both airports.
However, you need to collect the luggage and then reclaim them at CS airport.
