Ravi, you need first to get all the documents prepared, which include your passport, a photocopy of the passport, the original and photocopy of your residence permit in Japan, an application form, a 33 x 48mm bare-headed color photo, and round way tickets and hotel bookings. Next, go to the relevant embassy or consulate and submit all the documents. It's advised to use an agency for the application.
