If you want to visit the two places in one day, you are highly suggested to join a local tour, so that you can finish visiting the two places in one day lesuirely.
If you want to travel on your own, you are suggested to visit the two in two days. You are suggested to visit the panda base on the first day. Then on the next morning, you can take the early bus at 08:30 from Xinnanmen Bus Station to the museum directly.
BTW, the buses from Xinnanmen Bus Station are at 08:30, 09:50, 11:30, 14:00, 16:00 and 17:40. After you visiting the panda base first, if the time is still enough, you can take a bus to there on the same day. The bus journey takes about one day.
