The basic rule/condition of 240 hour visa free transit requires that the immediate points before and after mainland China are located in two different countries or eligible territories (eligible territories are Hong Kong, Taiwan and Macau). As you can see, your both immediate points are located in just one territory - Hong Kong.
I would suggest you a simple solution to enjoy 240 hour visa free transit, but that one includes an addition of another eligible territory - Macau as well as an overnight in mainland China. Here are the steps:
1. Buy your exit train ticket from mainland China to Hong Kong West Kowloon station.
2. Take a ferry from Hong Kong to Macau.

When you arrive in Shekou do not queue at local visa office because you are not looking after Shenzhen 5 day VOA, but you will look for a counter of 24/240 hour visa free transit where you will receive a temporary entry permit that allows you to travel in the major part of the mainland China visa free.
4. When you have received a temporary entry permit you will head to the immigration and then to the place(s) of your interest.
5. When the time comes, you will take exactly that train to Hong Kong West Kowloon station that you have bought your ticket in advance.
