Your itinerary is not eligible for 240 hour visa free transit because you are departing toward mainland China (Shenzhen) and returning to Hong Kong. Indeed, your best solution is a Shenzhen 5 day visa on arrival. It is practical, cheap (130 CNY) and literally everything is done at the border crossing. You will find there self service photo machines, so you should just arrive at the border crossing with your passport.
It is essential to understand that you will not be able to use a through train from Hong Kong to Shenzhen, but you will take a suburban MTR train from Hong Kong city center to Lo Wu / Luohu border crossing. There (at Luohu) you will apply for this visa and when granted you will proceed into Shenzhen.
One more interesting detail. I advise you to check if your airline is enrolled into Skypier policy. Well, if it is, you can proceed from HKIA via its Skypier directly to Shekou (a port in Shenzhen) without crossing into Hong Kong. In other words, you will just remain airside and your luggage will be also transferred to Shekou where you will pick it up and also in Shekou you will apply and obtain a Shenzhen 5 day visa on arrival. This would be the most comfortable way to reach Shenzhen.
When your visit to Shenzhen is over, you can take any border crossing and any mean of transport to travel to Hong Kong, high speed train included, but you can also use a ferry from Shekou directly to HKIA via its Skypier, again bypassing Hong Kong immigration and all the hassle that is involved in overland border crossing.
