Yes, the office is open at that time even if you have decided to take a later ferry. You have to be careful not to confuse yourself in order to cross Hong Kong immigration because if you do that you will not be able to use Skypier and the ferry route from HKIA Skypier to Shekou. You should have ready to present your Shanghai to US ticket, preferably as a printout or at least as a screenshot in order to expedite the whole process. Upon your arrival in Shekou you will fill out arrival card, perform fingerprinting and after that you will approach 24/240 hour visa free transit counter or approach immigration. The whole process until you have cleared all the formalities will take up to 60 minutes. OK, maybe some 15 minutes more if the ferry from HKIA is full of non Chinese citizens. In any case, it should not be more than 75 minutes after you have exited the ferry in Shekou. Between Shenzhen to Shanghai you can use any mode of transport. Please, be careful about one detail... You are not looking for Shenzhen 5 day visa on arrival because you will see some people applying for one, but for 240 hour visa free transit. Have a nice visit to China.
